Arm & Hammer has some great products for pet owners. The girl who lived in my apartment before me had a cat and our place constantly smelled of cat pee. Once she was gone we used some of their products and it worked wonders! Also for the stains, try Resolve they have one specially formulated for pet stains and if you treat the carpet gently as you’re cleaning, you should be fine. I would test a small area first just to be on the safe side.

Nature’s Miracle.
The best cleaner for things like that.
We use it in our kennel.

Yes there is. I’ve bought a pet and odor remover that I purchase from eBay. It’s called: Unique Pet Odor & Stain Eliminator Urine Remover. All you do is buy a spray bottle and fill a certain amount with the solution and the rest with warm water. You have to make sure to put warm/hot water so that it activates the enzymes that are in the solution. You spray the area and then get a white towel/wash cloth and wet that with warm water, wring it out and put it over the stain.
I’ve used it for spilt milk, vomit, urine, feces, etc… It works and it actually sucks up all the dirt from that spot that it’ll sometimes show up on the cloth. She also sells a uv black light also. You just turn off the lights and shine that and you’ll be surprised at what you find.
Her website info is: http://stores.ebay.com/Stain-and-Odor-Solution
